This venue is fairly large but since it is in proper SF, parking can be hard to find so, if you are going to a show here, I suggest coming about an hour before the show to accommodate for that.
Bottom of the Hill

This venue is one of the smallest I have ever been to. I find that it is more of a bar with a stage than it is a concert venue. But this means that it is easier to get closer to the stage and relax. Parking is usually easy to find since it is such a tiny venue.
Bill Graham Civic Auditorium
99 Grove St, San Francisco, CA 94102

This is the most beautiful venue I have ever been to. There are intricate carvings and statues all over the walls. The lighting is great too. There is both standing space closer to the stage and seats in the mezzanine. I recommend taking BART to this venue if that is accessible to you because there is a BART station a block away.
Great American Music Hall

This venue is pretty average in my opinion, but if you are going to a concert here, you are probably there for the artist and not the venue. I would say that it is a medium-sized venue. The biggest complaint I have with this place is the lack of availability of parking in the area. I would allocate some time to find parking if you are coming to a show here.
